I'm trying to connect individual data points in a repeated measures in graph builder. Using row order, it seems it makes two lines (i.e. from the left box, one line to the middle and one line to the right box) I just want one connecting from left-middle-right!
Using ID as overlay, it gets correct (Pic 2). But then I can't do the box plots correct? (Pic 3)
You can disable Overlay for the boxplot from Boxplots Variables menu

Great, thanks. Is there an easy way to harmonize the color, i.e. make all lines same color (without changing every line individually)?
Immediately one idea comes to my mind... create new nominal column with same value and then set same value to each of rows and use that column as the color (you can disable that from box plot if you want to). The value you will choose will show in legend but you can easily hide it if you want to by unchecking it
Having trouble with this again...
Repeated measures, two different groups. I want to connect the dots for the same ID, but from the left dot/boxplot, one line goes to the middle box and one to the right. Instead of one going from left-to-right. Can't seem to get it right. Shouldn't be a line connecting the two groups either..
Not knowing what your data table contains, and what settings you have specified in Graph Builder makes it tough to come up with a solution for you.
Providing a sample data table, would be helpful, along with an image of the graph along with the full control panel from Graph Builder.
This is the setup (I've always had this problem with JMP, never solved row order graphs!).
Stacked data (3 datapoints per ID (setting A/B/C), two groups (A/B).
I would like to make a graph with mean SD, or a boxplot, with individual data points.

Could you provide dataset with such repeats? If I understand your data correctly you don't have any repeats in it
