JMP Application can not detect panel box scripted graphs

Dear JMP community,
I create many graphs and put them in a "panel box" and glue them together and do this for different type of reports. My final goal is to create an application which detects these different subject reports and put them in one. However neither "combine windows" nor the "JMP Application" itself can not detect my graphs and "panel box" is a must because it allows me to create local data filters for each individual graph and the local data filter itself is invisible at final result (Interactive HTML Report).
My each subject has the same structure and the script starts , continues and end as:

Currently, App Builder does not capture custom layout reports generated from scripts. Some aspects of your script (data filter outlines should be closed) can be discovered by App Builder, but many details of custom reports are only evident in the script that created them (panel titles embed the current date).
This report can be created directly in App Builder by dragging in the underlying reports, adding the panel boxes, and adding scripts to set the panel titles as desired.
Thank you, I wish I could learn the Application in depth but unfortunately not enough source. Will it be the same in JMP 12? Would you recommend a source for learning application in depth? Many thanks again for your help.
