If it is something you just need to do here and there, you could try copying the frame content from one chart and then pasting the frame content into another chart.

I right clicked the lower chart and selected "copy frame content"

then right clicked in the upper chart and pasted frame content

Upside, the axis zoom and pan correctly. Downside, the pasted "data" is not something you can interact with.

Fun note, you can do this on any charts that share the same axis data types!

I have a data set of 40 samples, each measured using two instruments. I would like a single Individuals Control Chart with both variables on the same Y-axis. But the Control Chart Builder only allows for a single Y variable. I've tried overlaying both using scripts without success.

I don't think you can get the overlaid effect in control chart builder. Have you tried plotting the control chart with Graph Builder?

Since control chart limits are for univariate situations where the control limits depend on the moving range (which is likely different for each Y), it would be incorrect to plot both on the same control chart.

It is , OK to pilot both on at the same chart and graph builder will do that for you as Jarmo suggests.

You can use the factor "instrument" as a phase; this way two ImR control charts are plotted next to each other where you can observe differences between the two instruments
